So Lucky I was there 

while often overlooked due to how unique and rare the claypool/lesh/gordon combo was, especially considering how rare it is to see lesh preform with another bassist, AFAIK this is also benevento and russo's first performance with lesh and first run in with any of the guys from the dead. this performance was in part what led to russo being tapped for furthur and of course led to all the incredible JRAD shows we've gotten in recent years. 

also, dee's diner is a real diner in sebastapol that's pretty solid. its been a long time since ive been, but when i was going it was owned by a really nice middle eastern-ish looking dude and the food was really really well prepared diner food with a few middle eastern options he added since taking over. most of the menu items from the song are still on the menu, or at least were when i was going a lot.

im pretty bummed we never got even one set of some kind of lesh/claypool collaboration where both claypool and GD songs are played. it could have been fantastic, and the obvious other one would have been a bomb fest. i kinda thought at some point they would play some kind of one off thing together and i dont really see it happening in the future. oh well.

For the sake of accuracy, and I may be mistaken because I'm not a north bay guy and I've never been there, but isn't the restaurant in question called D's Diner?

I was there!!!!   The Jammy's were always great!!!!

The video spells it Dee's. 

If I ever wandered into D's Diner I think I would order Dees Nuts

the album + actual spot in sebastapol is called d's. AFAIK when claypool wrote the song, it was under different ownership but its still fantastic
